Relic water uses a fogging effect that creates the illusion of deep water being colored. Fogging just makes pixels that are far from the camera a certain a color. Pixels close to the camera (0m away) are not colored.
The fog depth value is in SCENARIO -> TERRAIN PROPERTIES. Adjust DEEP WATER COLOR to a dark color and set the DEPTH value to a large number like 50. This should produce clear water if your water is not to deep (ie like in your picture).
Adjust the NORMAL map texture and BUMPINESS value to give the surface of the water some cool ripples/waves.
