Does the accuracy debuff affect the Vet 1 small arms fire coming out of the side of the vehicle?

Nope, for Churchill it only affects the cannon, for Crocodile it only affects the flamethrower.
Would not recommend it on the regular Churchill though, get it on a (late) AEC, Centaur or Croc.

What Jabber said. Late AEC to combo tread shot and Firefly smackdown or Command Croc since the nerf doesn't affect it's damage as much. I'm not personally a fan of Centaur since it also nerfs reload which makes it worse at AA which can be a big deal in team games.
